Part of the problem is that the segments of Christianity that get the most airplay are the most distant from the teachings of the guy they say they represent. This is the same dude who said of people who accuse others of sin: "Throw the first stone, then, if you haven't sinned."
There are actually women in important roles in Christendom. They are far and few between, but they are there.

Women were leaders in the early church. But their voices were suffocated by the patriarchy. I guess we could blame this on religion, but I blame this on men. Men have made it their mission to suppress women's rights, particularly in the West, for a very long time. Whether it's under the banner of religion or something else. Any excuse will work.
Men destroyed Christianity's early teachings at its earliest stages. Modern Christianity looks almost nothing like its original tenets, which focused mostly on one word: "forgiveness."
Atheists are, as a result, among the most moral people we know. They see the hypocrisies, and are outraged.
